I've always thought that some of the best riffing on MST3K involved the creation of alternate narratives or subplots, such as the forbidden love between the astronaut and the murderous alien in Night Of The Blood Beast, and the alternate narrative in Out Of This World which cast the bread-route guy as the "enforcer" for a Mob protection racket.
I also especially liked when Joike'n'the Bots constructed subplots in which two of the lead male characters are closted gay lovers. One of them was in Last Of The Wild Horses, in which they create a subtext involving homoeroticism and shoe/foot fetishism.
Another great one was the secret affair that the newly-arrived engineer and that "Ray" guy (as they call him) were supposedly having in Assignment: Venezuela.
Then, of course, there was the steamy forbidden love between that project director guy and the Walt Disney-looking mission commander in Rocketship XM.
So, what's your favorite alternate narrative or subplot in a MSTied movie?

Ooh, good topic. I've always loved how MST3K at its best would construct these alternate plots and characterizations and use them for running jokes. Invariably their twisted interpretations were more interesting than the original.
First one that comes to mind is how they transformed Kenny from "Gamera" into a demon child who's summoned Gamera to get his revenge on the world. "Your passing will be painless, doctor!"
Second example: in "Beast of Yucca Flats" one of the desert vigilantes is given a new motivation: pissed that his breakfast was interrupted, he's on a quest to find some. "Once I found a bag of crullers up here."
Third thought: Paula's dad in "The Violent Years" becomes some kind of white supremacist conspiracy nut. "The Rosicrucians are drawing nearer..."

I will go with the forbidden love between Mila and the "Great One" in Cavedwellers. They were such bad actors, their angst looked more like lust.
Then there's the fact that Krankor's minions and dictator are all chickens and surgeons that fart in their vans. That had to be one of the more amusing misinterpretations.
Then there's the owner of Mighty Jack and his gigantic droves of WEED!!!

Not so much of a subplot, more of a sarcastic remark, but the idea that the Spy Agency in Agent for H.A.R.M. doubles as a string art gallery.
And in Final Sacrifice, when they speak of the movie turning into a regular television series, with Rowsdower and Troy going on adventures and getting into cultish hijinks every week in a serial format, "Zap and Troy, the Legend Continues…"
