It's hard for me to decide, but I'd say season 10. Season 10 IMO (except for Boggy Creek II) has no bad episodes. Yes, even Hamlet. Come on, this season has Track of the Moon Beast and Soultaker. I don't need to say anything after that. Aw man if only I could go back to the time I first watched TOTMB... (Btw, I have no idea how I left out "The Touch of Satan" in my last post- that's 5 classics nearly in a row on season 9.)

There are several seasons, scattered across all "eras", which I think are standouts.
But, if there can be only one? I'll go with Season 4, because Killer Shrews, Monster A Go-Go, Bride Of The Monster, and Manos.

I used to think Seasons 3 and 5 were tied - but, I've come to realize that Season 5 is my favorite.
Season 3 is so iconic. It has Mr. B. Natural, Pod People, the Gamera films, Fugitive Alien I and II, Time of the Apes, Santa Claus Conquers the Martians and two of my three favorite episodes - Master Ninja I and II. It's a masterpiece of a season and I think it's the strongest "full season" for either Joel or Mike.
But, Season 5 is just so special - you get Joel's final run of episodes which are outstanding. Warrior of the Lost World, Eegah!, Magic Voyage of Sinbad and I Accuse My Parents are all Hall of Fame episodes. The writers and performers are just firing on all cylinders for the whole season. And then, you have Mitchell - which is, I believe, the greatest episode they ever delivered. The movie and riffing is 10 out of 10 and they managed to send Joel off and introduce Mike in the same episode in a satisfying, funny and poignant (without being sappy) way. Then, the second half of the season starts off the Mike era exceptionally well. Village of the Giants, Santa Claus and Alien From LA are among my all-time favorites. I also love Wild Wild World of Batwoman and Teenage Strangler. And I like every other episode. The only one I don't particularly enjoy is the feature in Radar Secret Service but I love the short. I also think Mike's performance in Season 5 was particularly great.
If I had to rank all the seasons, I'd say: 5, 3, 2, 4, 6, 10, 7, 8/9, 1

I'd also have to agree with the others on season 3, they really hit the ground running at that point. Season 5 is a close second, though.
