As of today, I have officially purchased every MST3K official release on DVD. What I’m wondering about is the re-releases that Shout is doing of Rhino DVDs. Are any of these episodes upgraded in any way from the Rhino versions? If so, which ones should I be looking to re-purchase?

In regards to re-releases, I love the trouble they went through to upgrading episodes that had previous stuff missing (slate cards, commercial sign bumpers, MST hour wraps, etc).
Now, I haven't been too happy with their re-releases because they just feel like they're just trying to "get them out there" as much as possible, with nothing to upgrade on the episodes.
Infact, some releases have actually been much worse (Sidehackers being a good example).

Rhino's Volume 3 print cut out the stinger of Atomic Brain, but it's restored in Shout's reissue. There is also that infamous contrast issue with Merlin's Shop of Mystical Wonders on Rhino's Volume 5. The contrast is better on Shout's set, but it's also in a low resolution, so really neither print is ideal.
As far as bonus features go, Volume 1 has a new documentary, though it dumps the unedited feature films, while various other volumes added MST Hour segments. Volume 3 has in interview with Ross Hagen. Volume 6 has an interview with Rick Prelinger, who supplied the shorts for the show. The Singles Collection also has new bonuses, and the upcoming Volume 8 does as well.
Other than that they mostly run even. Rhino tended to have better video in several cases though.

My general impression is that Shout! does better quality transfers, but they are based on poorer quality sources, because by the time they got the license the tapes had another decade to erode. Shout! does seem to have done new transfers for the re-releases rather than re-using Rhino's.
Torgo, could you elaborate on what you mean by the Shout! version of Merlin's Shop being "low resolution"? All of the classic episodes are low resolution; I don't see anything egregious in the case of that specific episode. It looks good to me, and very much fixes the issue that plagued the Rhino version.
Rhino's transfers had way more compression artifacts and were all around poorer quality encodes to my eyes. I do think it's annoying that both Rhino and Shout! went with single-layer discs. Even if it is only ninety minutes of content, why not give the episodes the most generous bitrate possible?

My Shout copy of Merlin looks like a less than standard definition source. Like it's a video quality of 360 and not 480. It's almost like watching a low res video on YouTube.

So, from what I’m reading here, it’s not really worth re-buying anything. The documentaries and a lost stinger aren’t really worth it to me. I would like a better copy of Merlin’s Shop, but it looks like the one I have will have to be good enough. It’s a shame I gave away my bootlegs.
