MST3K did Atlantic Rim, which was released in 2013, making it the most recent movie the show has done. Do you think this could mean the show will do more recent movies, as in movies that have been released since the original MST3K went off the air? What would be some good movies they could do that came out in 2000 and onward?

If they were to do more modern movies, I think they would have to be independent films for them to be enjoyable. With how much technology has advanced ever since the beginning of film, it takes much less effort now to make something that looks presentable than it did in the past. I think that's part of why I dislike Atlantic Rim so much. The movie is definitely much more flashy than some of the movies the show has covered in the past, but it's so lifeless and dull that it's not even fun to laugh at. While there are a lot of bad independent films out there, they're usually just passion projects that people make out of their love of film. And I think knowing that they have at least some love put into them is what makes them more enjoyable than something like Atlantic Rim. But I don't know, that's just what I think.

The problem is that recent bad movies like The Room and Birdemic have been done to death (and riffed by Rifftrax). If I had to suggest a few however, I'd go with Shark Attack 3, Ben & Arthur and any Neil Breen film (Double Down, Fateful Findings e.g), though they might have content that's too explicit for the show.
There's probably also some poorly-recieved Netflix Originals they can use, like The Open House for example.
