In the flashback in the movie it's shown that Melissa and Lucinda parents. However in the current time period of the film, Luther and Molly being presented as being Melissa's father and mother. How did this happen? Am I looking too deep into a bad movie?

The flashback was from a hundred years prior, so the biological parents would have died -- Satan's bargain was with the sisters. I think we are meant to believe that Luther is a Strickland descendent. Although the flashback does not depict Melissa and Lucinda as having any other siblings, we can only assume that he is the grandchild (or great grandchild) either of one of the sisters, or more likely an extended relative. The characters are credited as Luther Strickland and Molly Strickland in the credits, and there would seem to be no motive to protect Melissa's secret unless Luther was in fact a blood relative and felt somehow bound to the family curse.
It does seem quite weird that Molly would marry Luther and accept the situation once she learned of it, but it could be read that she is a Strickland herself. After all, she and Luther have no real kids, so the marriage could be for appearances.

There used to be a video showing the cut scenes from that movie. I believe(it's been a while so i might not remember exact context) there was a scene that showed the old parents casting out Melissa and Lucinda.

I liked Paul Chaplin's theory. They're just some nice couple out in the country who happen to own a witch.
