I've looked on the official FAQ, but I could well be missing it. Does anyone know of movies they wanted for the show but couldn't get rights to?

I too wonder if they ever tried to get their hands on some infamous but still B-movie fare like "The Blob" (Steve McQueen version, of course), "Them!", "Carnival of Souls", or "Fiend Without a Face". "Fiend" would have made for one hell of an episode....

I hear they wanted "Night of the Lepus" (they referenced it enough times), but they could never obtain it for some reason.

From Hell It Came. About a waking killer tree. It would have been magnificent. They also almost had an Elvis movie called Charro I think. Too bad.

I've heard stories of them trying to get Master Ninja 3 but went for Samson Vs. the Vamprie Women instead.

Dad I've heard stories of them trying to get Master Ninja 3 but went for Samson Vs. the Vamprie Women instead. that's because Frank always wanted to do that movie, and since it was frank's last show, they decided to do that one.

I heard they got the rights to use "Batman Forever" and "Batman & Robin" on MST3K but only when WB decided they'd made as much money from them as they could so they took the rights back.

In Whither Season Seven? in the ACEG, MJP mentions a couple movies. Starship Invasions, which Ratso mentioned is the only one she says they actually wanted. She says they repeatedly turned down The Terror of Tiny Town (midget western) and Mesa of Lost Women, so there're a couple we know they never intended to persue.
She also mentions The Curse of the Doll People (apparently also involving small people), Wild Guitar (more Arch Hall Jr, yech!), Trog (with Joan Crawford), and From Hell It Came (the killer tree. I've yet to see it, but I know I must), but FHIC is the only one she really mentions with any favor.

Based on the fact that the crew had access to a large portion of the American International library, I wouldn't be surprised they couldn't score the rights to The Dunwich Horror or Hell's Belles.
