I always loved the uncannily realistic weed-smoking sounds they'd make whenever somebody in the movie is smoking a cigarette -- especially a scene early in Mighty Jack, in the old spymaster's office; the old guy is leisurely puffing a cigarette, accompanied by Joel making joint-hitting sounds, cough-stifling sounds, exhaling "ohh, god... oh, yeah... I am so high...!"
There's a great scene in the sheriff's office in Last Of The Wild Horses, too: the sheriff is seen picking his corncob pipe up off the desk, and Servo comments "...just a quick morning bowl, and down to work..."... the skinny buttless bad guy is seen approaching from the street, and Crow is heard commenting, while making coughing-on-a-hit sounds, "...no, you can't have any, this is eighty dollars an ounce!"

Well back then in Hollywood some people did cocaine and i know of the drink as i was born 1981 you know when New Coke was made.

The drink was pretty big in the 80s, but there's no question - they were absolutely referring to cocaine. There are few things more 80s than cocaine. I want to say there was a reference in Samson vs. The Vampire Women. It's a shot of a dungeon hallway or something, and smoke is billowing out from underneath it. I may have the episode wrong and I can't remember who delivered the riff, but someone commented: "Uh oh, lock and towel the door!" That's a college dorm weed reference if I've ever heard one

Then there's Servo singing the parody of Chicago's Saturday in the Park in Mitchell with the line "A man selling heroin" instead of "A man selling ice cream."
In Home Economics Story, Crow says "She was eating cubes of mescaline Jello!" and when I asked about that in the Esoteric thread, I was told it's a drug reference.
Then there's the classic "Pills for dinner? Ho ho, who am I, Judy Garland?" from Santa Claus Conquers the Martians.

My all-time fave has to be not so much a reference as a sound-effect riff: in that scene in the old spymaster's office in "Mighty Jack" where he's shot from behind while slowly puffing a cigarette, with the smoke rising from the chair, you hear Joel making some of the most realistic weed-smoking noises you can imagine — one of those kind of jokes you have to be a stoner to make and appreciate... which is why I appreciate that gag so much.
My next all-timer is the corncob pipe-smoking Sheriff's office scene in "Last Of The Wild Horses", just full of all kinds of stuff from Crow and Tom:
Tom: Welp... a quick morning bowl, and down to work...!
Crow: (after the sheriff takes a puff) No... (koff, koff) no, you can't have any; this is $80 an ounce!"
...and for you younguns — $80 was pretty goddamn pricey for an OZ of decent bud when that episode first aired.
