Like I've probably said many times before on this forum, I haven't watched enough of the show to really pick out favorites and least favorites. However, I'd say so far, Every Country Has a Monster from Reptilicus is definitely one of my top host segments. I also really like the segment in Untamed Youth where Gypsy gets sick. I don't know why, but seeing Joel genuinely get mad at Servo is really funny to me. These aren't my favorite host segments, but they're ones that I like.

The opening to Manos, where Joel installed the protocol modules and made Crow and Servo "easier to work with", then ripped them out, making them go back to their sassy selves.
The host segments to Santa Claus Conquers the Martians (all of them, really).
The one where they were discussing the subtle ways Hell inserts itself into the lives of the unsuspecting (while Joel is mending one of his jumpsuits while it's on Crow).
The one where Joel is trying to make Jiffy-Pop while he and the 'Bots are discussing motherless families.
The skit they do for Warrior of the Lost World, where Joel plays a convincing, license-less Paper Chase guy.
"Hired! The Musical!"
The Thanksgiving bumpers.
The channel cat puppet segment from The Magic Voyage of Sinbad, and also the "ham in fridge" bit.
The "X Marks the Spot" inspired Crow speech on whether or not he's qualified to judge drivers.
Crow's speech on "Cheating."
All the host segments from The Gunslinger. (The caskets, the bilocating, etc.).
I'm sure there's more. I'll add them as I think of them.

I like many of the ones already mentioned, but I think I'm one of the few who likes the bit from "Violent Years" where Servo goes to pieces as Streisand in "A Star is Born". It's just so far over the top that it makes me laugh. Maybe it helps that I know what he's referencing.

I'm a bit surprised no one has mentioned the "Orville Popcorn" sketch. That's one of my favorites:

Crow’s failed Batman play has always stuck out for me. I really wish that one had been much longer.

It's short but the one at the beginning of Santa Claus where they're caroling and Mike knocks the thermos of hot chocolate into Crow's lap and Crow starts shrieking
