I know "Best movie featured on MST3K" is the definition of "damning with faint praise", but which movies came the closest to being good?

Without a doubt "Revenge Of The Creature." Such a good movie, that it ticks me off that when I watch the Universal classic I hear some of the wisecracks in my mind...

I have a fondness for Revenge of the Creature as well.
Though eventually we'll get the obligatory This Island Earth and Marooned post. Diabolik and Phase IV have fans also, though I intensely disagree with them.

Alright, here's my more serious answer lol. To be honest, I've only seen 27 episodes out of the 200+ episode catalog so far. So, I'm obviously not super familiar with most of the movies featured on the show. Hell, I haven't even seen the episode for Monster a Go-Go. However, there were a couple movies that I found to be slightly enjoyable without the riffing. Moon Zero Two is probably one of the most well liked movies featured on the show. And while it did get kinda slow near the end, I at the very least really enjoyed the visual design of the film and its odd sense of humor. And the theme song is pretty awesome too. SST: Death Flight isn't really anything special, but it did at least have a pretty interesting story. And to be honest, I enjoyed The Christmas that Almost Wasn't. It wasn't a great movie by any means, but I actually really enjoyed the story and thought it was a pleasant enough Christmas movie. Of course, I'm only covering movies from episodes that I've actually watched. So, I can't really discuss any of the Russo-Finnish films or This Island Earth or any of the other more well liked movies because... well I haven't seen them yet. So, my picks for better movies featured on the show are kinda odd. However, I'm hoping to find more decent movies featured on the show as I watch through more episodes.
That is, until I get around to finishing seasons 1 and 11. Damn do I procrastinate a lot.

Hmmm....
In terms of filmmaking quality, probably it's "Marooned". In it's unedited form, it's slow, but well-made, with a good script and a great cast. It also has good production values, aside from some stock footage mistakes involving the SRV launch. It does have one very big error in terms of research, though. (Why would Pruitt go outside to fix the engine and/or kill himself, when it involves venting most of their remaining oxygen?) The original book, in both versions, is much better, though.
I'll have to think over which is most enjoyable.

I'm sure any hardcore space buff could make a laundry list of technical goofs in Marooned. Those big red space helmets don't look like anything NASA was using at the time. And the real caps Apollo crews wore did not look like jockstraps, either. I had an old book on science fiction films that said a lot of the space scenes in Marooned had to be re-shot at they spent a lot of time and money shooting in a water tank to simulate weightlessness, but could never totally eliminate the air bubbles that would give the trick away. Interestingly enough, the KTMA era film "Humanoid Woman" tried a similar effect with limited success.

Some of the classic Universal horrors they did in Season 8, like Revenge of the Creature, The Leech Woman and The Mole People were pretty good. I also quite liked The Black Scorpion and Kitten With a Whip.

Space Children and Revenge of the Creature were both by Jack Arnold, who also did It Came from Outer Space and The Incredible Shrinking Man, The Mouse that Roared, a ton of other great stuff. He'll always be one of the best who was ever in the business. Real social critic too, his movies made comments, they weren't just for fun.

Some may think I'm crazy. but I agree with the crew's assessment of The Magic Sword. It's by no means a masterpiece, but it's the Citizen Kane of Bert I Gordon movies.

Bert I. Gordon does get a lot of flack in the MST3K universe, but The Magic Sword actually wasn't that bad. It was slow in a lot of places, but other than that and being a bit hokey it was okay.
And I have to say it, I really liked Tormented. That out of most others that I can think of at the moment is the one movie I would watch without the riffs. If it were a rainy Saturday and I was home just looking for movies to watch and that came on - and I didn't know it from MST3K - I would definitely finish watching it.

Because I have the DVD of Alien from L.A. and saw that one first, I actually liked it. But I wanted the MST3K version as well. And got that some time afterward. I especially liked the Arab prayer opening that went right into a Yodel.
So my list is:

From a critical standpoint, it would likely be Stranded in Space/Marooned
From an visual standpoint, it would likely be Sword and the Dragon/Day the Earth Froze/Magic Voyage of Sinbad. The bad, dubbed prints used on MST3k do these huge epics zero justice.
From an industry-changing standpoint, it would likely be Hercules, which pretty much created the entire peplum craze single-handedly.
