I've been downloading episodes on YT (playlists) but seem to be missing a few here and there.
Are there any other websites which would allow free downloads?
I have all the seasons on DVD......is there a way to convert them over to mp4?

Handbrake is good if you need to use a very specific format. There's even presets for stuff like PS3 or Apple, etc.
I've been messing around with PLEX, which is a free media server you can use to stream things directly from your hard-drive onto your TV through a Roku or whatever. My go-to way of converting stuff is by using a program called MakeMKV, which simply takes a DVD or blu-ray and spits out all the titles into MKV files that are the same size and quality of the DVD, so you don't have to agonize over Handbrake settings. Though, if limited HD space is an issue (it's not for me... yet), then you could use handbrake, mess with the settings and have each episode come out between 1-2 gigs each and it'd still be quite comparable to DVD quality.

I use hybrid encoder to convert the episodes. It uses a deinterlacing filter called QTGMC that produces the best results I have seen yet. I have uploaded some samples from master ninja 2 to youtube for comparison. I originally did this to demonstrate the quality of the digital episodes from the kickstarter campaigns so I don't have a raw sample from DVD, but that can be gotten using makemkv.
