Yeah, lots of freaky things can happen with ambient sound.
To take one non-MST3K example, watch the scene in Billy Jack where Howard Hesseman and the Committee are doing their bus stop comedy sketch.
All the sound for that scene was apparently recorded live, none of it was looped in post, yet the ambient noise drops in and out from shot to shot.

Here's one from Gamera vs. Barugon actually supplied by the mads. At the end Joel is explaining all of the books written about monster movies. Now that it's on DVD, you can freeze it and notice the author's names all have a famous monster name in them, like Rodan, Mothra, etc. One that really stood out to me was that one of the author's names had Zigra in it (which they hadn't shown on the show yet excluding the KTMA season).
I noticed this the other day and it was one of those "HEY!" moments for me.

One that I only noticed just this morning, while watching (again) "Secret Agent Super Dragon":
Near the end of the movie, when Comfort (aka - Miss Callogen Lips) is about to be given an electric bath, Cooper is being escorted out in the hallway by an un-named henchman and Charity Farrell (the lovely and delightful Miss Mell... grrlll). Charity is holding him at gunpoint.
When Cooper hears Comfort crying out, he turns for a second and looks back at Hench and Charity, as though he's unsure what to do. Charity, in response, lowers her gun, as if to say "Go for it - I won't shoot you".
I thought it was a nice bit of subtlety, and it happens quickly enough that it would be easy to miss. Just thought I'd throw it out there for your reading pleasure.

^I've seen Secret Agent Super Dragon a few times, and none of that rings a bell. That whole movie is a missed detail.

It's definitely one of those movies for the "Explain a plot" thread. A lot of it is sort of mis-matched, loosely strung together. What's truly interesting though is that I always thought the movie was dubbed, due mostly to what appears to be bad lip synching.
One day a few months ago, I was flipping around through some channels, and I heard a familiar voice: it was "Secret Agent" man himself, Ray Danton! He was in a movie with Andy Griffith called "Onionhead", I think (which was terrible), and Ray was oozing all of his usual smug, but in this case he was a bad guy. Even so, there was that voice.
In any event, I actually like Super Dragon quite a bit. I tend to gravitate toward those movies that are at least somewhat comprehensible and have decent audio quality.. and anything with Marissa Mell is ok with me.

To go back to the original topic, I did like how makeup gave Pearl three separate eye shadows in the SciFi years. I remember that being something of a fad in the 90s among people who wore ludicrous amounts of makeup. They could have easily just had her wear a huge swath of army-surplus green eye shadow and that would have been just as hideous, but they went with the appalling "fad" instead.

Another one from "The Magic Voyage of Sinbad" - this one is a bit of an obscure call-back, and unless you've seen both episodes you obviously wouldn't get it. As a matter of fact, even if you *have* seen both episodes, you might miss it:
In "Sinbad", the opening segment is the "First Anuual SOL-tie Awards". Joel introduces the presenters for the award ("Best Performance by a Gumball-machine-looking robot") - the presenters are Crow and Gypsy. As Gypsy comes into view, they play a short little musical refrain, and it's the music from her one-woman show from episode 422-"The Day the Earth Froze", "Gypsy Rose Me!".
I've seen both episodes numerous times, and it was only because I had seen them in close proximity to each other lately that I thought to myself (while watching the SOL-ties in "Sinbad") - "Hey.. that intro music for Gypsy sounds familiar..."

Another great one, and most likely missed by anyone who isn't a total attention nerd like myself. In "The Sword and the Dragon" (a completely under-rated epsiode, in my opinion) - when Ilya encounters the Wind Demon (Cleanup's a breeze, thanks to Wind Demon!), as the wind blows them back a few steps, and Ilya says "Do not fear this Wind Demon..." - the horse is sort of back on it's haunches, but then stands back up again ("Chestnut Grey is the Chevy Suburban of horses."). When they show him standing up, that's not Chestnut Grey at all! Just like in Sinbad, it's a dummy, or at least in this case, a big, horse-shaped puppet. You can see the mechanical action when he stands up, and then the scene sort of jump-cuts to Ilya and the horse walking toward the Wind Demon, where Ilya throw his club in a stinger-worthy moment. I know these are both Russo-Finnish productions, so I'm thinking they were both made by the same company (as evidenced by Edward Stollar, of "Sadko" fame also appearing here as Alexia), so perhaps they had the same effects-guy. Also in this movie is the little weasel guy, whose name escapes me - he's the one who was acting as a spy for Kalin - I am pretty sure he's an extra in "Sadko/Sinbad", who at one point yells at Sinbad "There are no such fishes in the ocean and you very well know it!" Anyhoo, there you go. Won't you, won't you? Oh, also - years ago, someone posted that they were going through a bunch of boxes of comics at a comic-con or something and came across a comic-book adaptation of "Sword and the Dragon"! Man I wish I had found that. Here's one from "The Movie" that, while not particularly obscure, still hasn't been mentioned by anybody before as far as I know.
Cal is flying from Washington DC to the west cost after his meeting. When he's standing on the tarmac, talking to the reporters ("Remember me.." "I'm the wormy guy!"), you can see the n-number on the tail of the plane: 29546.
However, the arial footage that they had of the plane in flight was apparently filmed from the 'wrong' side - when he's flying ("John Sununu goes for a haircut") you'll notice that the n-number is backwards.
I figure that in an effort to show the audience that he was really flying to the west coast, they reversed the film to show that he was flying 'left'.
Think about it, won't you?

I was watching The Beatniks recently and noticed that Servo's version of "Leather Coat" was presented as being in nine-four time, which is delightfully absurd.

I also noticed a similar phenomenon concerning "Sing Whenever I Sing" & to a lesser extent, "Wild Rebels". There are other examples as well. It's like The Mads conjuered up the "Jimmy Hart version" of said songs. Look up the meaning of "The Jimmy Hart Version" in TV Tropes.

watched Hercules against the Moon Men the other day and finally realized that Jerry and Sylvia are in shadowed outline behind Frank and Forrester during the intro where they are singing about sending him cheesy movies. I have seen that intro a thousand times and just now saw that.

I may be wrong after going back and watching the 2-early 5 seasons intro. But just outside the door of deep 13 bathed in red looks like two shadows that are shaped like the mole people. it could just be a trick of the light, but it I could swear I saw an outline of Jerr or Syl.
