I'll narrow it down by going with my favorite monsters. Some have already been mentioned (311 It Conquered the World, 406 Attack of the Giant Leeches, 701 Night of the Blood Beast, 817 Horror of Party Beach), so I'll go with......
113 The Black Scorpion 402 The Giant Gila Monster 804 The Deadly Mantis

I will approach this from the angle of which experiments I would introduce someone to this wonderful world with...because picking my own top 3 would be very difficult... So, if someone asked me, "what the heck is this mst3k junk?" I'd offer : 1a) 322 Master Ninja (1984) or 1b) 324 Master Ninja II (1984) your choice! 2) 507 I Accuse My Parents (1944) 3) 904 Werewolf (1995) I can't truly explain why these 3...I chose from a long list that I consider very "friendly" to the viewer. These 3 just hit a good feel for me. The classic experiments like Yucca Flats, Manos, et al...the movies are simply too horribly bad. You may lose a semi-interested person. Or someone with ADHD. These films, while awful...don't drag too much and the riffing, imo, is very, very consistent.

Just naming three is tough, but I'll go with:
Space Travelers Gamera vs. Guiron Jungle Goddess
Love the later run of the series, too, but these are three of the ones that really left an impression early.
