I only use the term "kinda" because MST3K never did a film that was 'pee-your-pants' scary; I'm just talking moments or characters that put a slight grimace on your face or made your stomach turn only slightly. For me, it would be the redneck that turns into a worm from SQUIRM and The Slime People (the actual characters, not the whole film).

I'm going to have to go back and watch Squirm again, as it's been some years. Slime People is one of my handful of Season 1 episodes I watch fairly often, and I always thought the titular creatures were kind of weak as they were obviously guys in suits from the get-go. I'll tell you what really creeped me out, though, was Jan In The Pan from The Brain That Wouldn't Die, when I first saw it as a young teenager on the local Saturday night "Creature Feature" back in the early '70s. The effect was surprisingly good for a "B" movie of its era, and it totally creeped me out -- and I loved it for that. The Gill Man from Creature From The Black Lagoon and Revenge Of The Creature wasn't especially scary to me when I first saw those movies, but I was impressed with the quality of the Gill Man's getup. A guy in a suit, for sure, but still a damn' nice job. Other than that, though -- nada. All the monsters or "creepy" effects from all the horror flicks I've seen on MST3K -- or in their original form on the old Count Gore DeVol Show -- got only laughter from me, because of their obvious "fakeyness" or outright stupid appearance. The Venusian Overlord in It Conquered The World -- a giant pickle? Oh, please. The titular Killer Shrews -- dogs with shredded carpets draped on them? D'ahh, gimme a break. The Amazing Colossal Man -- a crappy process shot? Get outta here, man. The Creeping Terror -- a pile of old carpets carried by a bunch of people underneath it like a Chinese New Year dragon? Stoppit, willya? You're makin' me spit beer out of my nose.

Ever, I tell you!
Still looks good in the sequel featured on MST3K - but while that suit was very similar it was also, um, 'very slightly different'. I can't put my finger on it (well, except for the googly eyes) but it's not as good.

The Gillman used to give me nightmares as a kid (mainly from the first movie, didn't see Revenge until the MST ep as a teen). It was partly because my house is surrounded by rice fields, and on a summer night it's quite noisy with frogs, crickets and what not, just like the black lagoon. The creepiest part about Squirm for me was the scene where Jeri turns around with candles in her hands and "Wurm face" is there in the windows (again I was quite young here).

Many of the shots in Devil Doll are eerie as hell. And I don't even think dolls are scary. A lot of it is the music and black and white photography I think.

The ventriliquist's dummy in Devil Doll seemed fairly ordinary until it got up and walked up to the front of the stage in that one scene early in the movie -- then it got really creepy. The big fight scene at the end, where the dummy attacks Vorelli, was even creepier, especially because of the way it was photographed -- sort of like the fight scene at the cheap Tijuana motel room in Kitten With A Whip.

I still find Melting Man very hard to watch. I know it's a funny episode, but it's too unpleasant a film. Squirm causes me similar problems.

I know this will be an unpopular opinion, but I think there are elements in Manos that make it pretty darn creepy. It really wasn't that bad an idea for a horror film, it just wasn't done very well. In fact I have always thought that somebody with actual moviemaking talent and a budget could probably make a pretty decent little horror movie out of that idea. But yeah, I have always thought there was a little bit of genuine creepiness floating around in Manos. You have to look for it a little, but it is there. Probably because like Crow said, it kinda comes off like a snuff film.
I also think A Touch of Satan has some genuine creepiness in it. That is a movie I could probably watch even without the MST3k treatment. I sure wish they'd talk quicker though.

i can do without that steve guy dripping all over the place in melting man. kind of sick. i'm not a horror movie fan, so it doesn't take much to gross me out. i can totally see manos being creepy - i think just the desolateness of the location does it for me. nothing for miles but torgo? *shudder*
there was that scene in werewolf, believe it or not, that kind of creeped me out the first time i saw it. it's when you see the dead girl in the mud puddle after she's "mauled." but i was stoned at the time, so don't hold me to it.

You can't argue that The Incredible Melting Man isn't very effective in gross-out value, but is it scary? I'm not so certain about that.
I've never actually seen the Squirm episode, I hate to admit. A lot of creepy-crawly things that freak people out don't bother me at all--I like spiders, for example, and I think they're super cool looking--but worms and maggots and similar vermiform creatures are a different matter. Even ordinary and harmless night-crawlers give me a momentary twinge, and maggots and grubs just make me want to vomit when I stumble across them.
Let me take my answer in a somewhat different direction: I think the scariest thing I've encountered in an MST3K movie is the villain J.C. from Sidehackers. A lot of MST3K villains are impossible to take seriously but J.C. is truly frightening (and therefore rather difficult to watch in action.)

See my post in the "nastiest villains on MST3K" thread. I was just watching Sidehackers this afternoon, and J.C. really is one sick bastard. He abuses his cohorts for looking at him cross-eyed and kills one of them towards the end, he abuses and ultimately murders his girlfriend for mouthing off about how lame he is in bed... you name it, and the nasty mofo did it. He would've been even creepier and far more effective if the movie he was in wasn't so damn' stupid.

There were some scenes in The Giant Spider Invasion and Horrors of Spider Island that made me a bit jumpy, but that's just because I'm arachnophobic.
