Has there ever been a time when they referenced something on the show that kinda caught you off-guard? Like, because you're surprised The Brains were aware of such thing, or if they referenced something that just seems REALLY obscure, it still took you by surprise.
An example I can give is near the end of "Danger Death Ray", when Bart Fargo is in a fistfight with one of the henchmen, and Mike comments, "Michael Eisner's and Jeffrey Katzenberg's last meeting together."
That just kinda blew my mind that someone on the writing staff was aware of the battles that went on between Eisner and Katzenberg in the early 90s. Now, granted I'm sure a lot of it may have been publicized way back when, but I was always under the assumption that most people (apart from die hard animation fans) weren't really aware of that.
Anyway, any exaples for all of you?

To this day, I'm still a little stunned that they made a reference to Aristophanes' comedy The Frogs at the beginning of The Screaming Skull. It's one of my favorite riffs because of it.
"Brekekekex koax koax"

There's two that come to mind.
The first was in Code Name: Diamond Head after Zulu finishes his music performance when Mike says "Gabby Pahinui has left the building." I think every person watching in Hawai'i had a 'whoa!' experience.
The other is also a music moment and is in The Rebel Set. The movie was showing a band playing live a I think Crow says "...and, looking very relaxed, Adolph Hitler on vibes." It blew me away that they did a pretty obscure Bonzo Dog 'Doo-Dah' Band reference.

Having studied some Classics as an undergrad I always get a kick out of any references to classical literature. "Brekekekex koax koax" was a surprise, though. Crow's reference in Incredibly Strange Creatures to the legend about the death of Aeschylus getting hit on the head by a turtle was also unexpected.
Rush references are somewhat common on the show but I was still pleasantly surprised when Mike starts warbling some lyrics from "The Trees" during The Touch of Satan. I don't think of it as one of their better known songs, at least not in comparison to the small handful of hits that get played on the radio over and over.

Perhaps this just means I'm far too geeky for my own good, but I'm really hard-pressed to come up with a weird cultural reference that I wouldn't expect to hear from them.
Closest I can think of is Joel's remark in Snow Thrills about the "Bob Sled" segment title: "It's the Sled Of The Sub-Genius!"

Even though they had made numerous references to Godzilla, Mothra, and Rodan, I was surprised while watching "The Sword and The Dragon" when the dragon is (finally) released, Crow just blurts out "Hey it's Ghidrah!"
To me, Godzilla, Mothra, and Rodan are the famous ones with Ghidrah being a little more obscure.

I was pleasantly surprised when they mentioned Cthulhu in the "Are You Ready for Marriage?" short.
