There's a lot of reasons: There isn't much love between Jim and the rest of the cast, especially since Jim makes the lion's share of the royalties. The last time anything was released publicly, BBI (now Consolidated Puppets Incorporated... seriously) was split 45/45 between Jim and Joel, with Kevin and Trace owning the remaining 5/5. Josh didn't get a cut because he was underage at the time the company was formed, and couldn't legally enter into the contract. I think Trace's biggest reason for leaving is that he was in a bad place in his life during late season 6 / season 7, wanted to do other things (I believe he even said in one of those "Return to Eden Prairie" documentaries) that the cast was fighting to do shows at BBI other than MST3K, but the push-back from management was that they only wanted to produce MST3K, so Trace struck out on his own to try his hand at other things (comic books, writing for TV, some acting gigs, 'People Traps').

There's a lot of reasons: 1) Losing Joel, then Frank. Trace and Frank in particular are very close friends, so the show simply wasn't the same for Trace after Frank left. 2) The bickering between Joel and Jim, which caused Joel to leave the show and Jim to assume all creative credit for the show and the movie. There isn't much love between Jim and the rest of the cast, especially since Jim makes the lion's share of the royalties. 3) Trace was also just tired of movie riffing for a while. He said that the ending of The Incredible Melting Man was so depressing that he was done with the show. Where did you get all this information? Seems a little...embellished? I always heard that he was just ready to move on and try other things--just like Frank.

1) This is a well-reasoned inference and a bit more personal than what you're going to get from an interview. Trace left MST3K only a few episodes after Frank and they are two of the closest friends from the show: they obviously did all their skits together, their Poopie reel outtakes have them laughing hysterically together, they worked together on Cinematic Titanic after the show and they're currently touring the country riffing on movies as "The Mads". I got to see their show in Chicago a few weeks ago and they are still terrific together. It seems just obvious to me that the show wasn't the same for Trace when Frank left. 2) Torgo already linked above the interview with the cast that has this bit from Trace: "One of the most frustrating things for me was finally realizing that all we were going to produce out of Best Brains was Mystery Science. We had such a beautiful environment, we had our own studio, our own production facility, we had a shop, we could build anything, we had the talented people. But the way it was structured, from a business standpoint, it was just impossible to produce anything else and be fair to everyone involved. Jim Mallon was going to own any new show produced. Jim might have had creative control, but he certainly wasn't the lone credit for the film. What I most hope for reading this discussion is that Trace is making his own show above and beyond what The Frank has been and that after Vermin maybe we get to see something that is completely his comedic voice. I've always had sort of a feeling his were the best view-askew, science or art oriented jokes with a slight darkness to them but in a giddy manic way as opposed to Mike's that are exaggerations of doom and gloom.
I don't have much use for gossip because I don't generally look for things to be angry about and think if my goal is to find out I'm being screwed over then I actually feel screwed over way more than I otherwise would.
