Since the old one has been dead for over a decade years now, I figured I'd make this. Plotholes can apply to both the episode and the movies featured on the show.
SST Death Flight (episode): I know the KTMA era's canonicity status is rather iffy both in-series and out, but... what DID Clayton and Larry do with all that Vegas money?
Gamera vs. Barugon (episode, Comedy Central version): Were there any other user-interface wars Tom & Crow had before this episode? The intro segment seems to imply that's the case, but this is the only time we see a user-interface war happen on the show as far as I'm aware.
City Limits, The Magic Sword, and The Beginning of the End (episodes): Crow goes from having a crush on Kim Cattrall in City Limits to having a crush on Estelle Winwood in The Magic Sword... only to go BACK to having a crush on Kim Cattrall again in The Beginning of the End. Is there a good reason for this?
Mitchell (episode): How did Gypsy hide that escape pod in a box of Hamdingers?
The Starfighters (episode): Is "Boogers" just the MST3K version of "Minesweeper"?
The Sword and the Dragon (episode): Considering the only Godzilla movies Crow has seen include vs. Megalon and Ebirah, Horror from the Deep, how come Crow knows about King Ghidorah? Ghidorah wasn't in either of those films, as both movies take place after vs. Gigan and Invasion of Astro-Monster respectively.
Space Mutiny (episode): Where were the three other escape pods shown in the second host segment of this episode during the Comedy Central Era? And since Tom, Crow and Gypsy knew where they were, how come they didn't tell Mike (or Joel, during his tenure on the ship)?
The Projected Man (episode): In the fourth host segment and the seventh theater segment, it's implied Crow has the Touch of Death. With it, he can both kill & revive someone who's alive or dead respectively. By the time the events of The Phantom Planet roll around, this is never brought up again. Why was such an interesting plot point dropped?
Werewolf (movie): As mentioned in the old thread by another user, the entire movie could be considered a plothole. However, the part I'm most concerned about is how did Natalie turn into a werewolf? Was there a scene planned for the movie's climax where Natalie ends up cutting herself on the werewolf skeleton (again, makes no sense, bones shouldn't be able to cause bleeding unless they're sharp) but the idea was scrapped due to the low budget?
Quest of the Delta Knights (episode): Since the movie itself is so all over the place yet so consistent at the same time for me to even think of a plothole, I'm just going to stick with when did the semi-annual checkups between Pearl & Mike start? The episode implies that they've probably been doing it since Season 8, but never once did Pearl do a checkup on Mike during that season.
Soultaker (episode): If Dr. Forrester was down in the SOL loading bay (or Deep 13 if we're to go by Trace's words that KTMA isn't canon despite The Crawling Eye and Cry Wilderness proving otherwise), HOW did he implement that self-destruct device onto the Satellite during '89?
Girl in Gold Boots (movie): What is the reason for Critter popping up out of nowhere in the close-up transition during one of the bar scenes?
Diabolik (episode): How long ago did Pearl get that RadioShack joystick, and HOW did she hook it up to the SOL?
