I admit it. There are some references in the riffing that completely go over my head. Perhaps we can help one another out.
For example, where does Crow's oft-repeated line "By then, my lungs were filling with water" come from?
And what is being referenced when they yell "SLEEP!!" (usually during a doctor-patient scene)?
I'm not looking for episodes, here. I'm looking for an explanation of the reference.

"By this time my lungs were aching for air" comes from an old TV show with Lloyd Bridges called "Seahunt"
Lloyd played a character called, Mike Nelson, who was a deep sea diver.
"Sleep!" I always thought it was just a jab at a hypnotists line. But does it have a direct reference to anything specific? I don't know.
One I'm curious about was...
"I like Wade, he's just not a dancer", said during Gunslinger and Outlaw

I always laugh at the "Did I see her dancing by the pool with Spudz Mackenzie?" comment, but I have NO IDEA who that is.

Spudz Mackenzie was a beer drinking dog from an old Budweiser ad campaign. He was always surrounded by hot babes. Kind of disturbing.

It's from Agent For H.A.R.M., and when that "dry cleaners" car bursts into flames, Crow says "Say, the top-notch(?) seems to be in flames, ol' trench(?)." Mike laughs his ass off, yet I sit there scratching my head. Ideas?

Couldn't tell ya. The pop culture references on this show sure get numerous over the years....
I think the "SLEEP!" line is, as was stated before, just a general hypnotism jab. I've seen the line used on other shows as well (I think it was Who's Line Is It Anyway? most recently).

Is the often used "I'm Huge!" in reference to anything or is it something they decided to say whenever there was a large shot of a character?

Oh, and in Code Name: Diamond Head, when Crow yells "And a whole lotta lettuce!"(or something like that), what is that a reference to? It sounds like it's from a commercial.

Don't know about diamond head, but the "I'm huge" thing is generally used to describe those unusually close camera angles. I think the first time that I can remember the line being used is in 301-Cave Dwellers, but I could be mistaken about its origins. And if I'm mistaken about the line not being a reference to something, somebody please correct me.

Was there a particular episode where a hypnotist actually *yelled* "SLEEP!" to a patient? I seem to remember it happening, maybe in "The Undead" or "The Incredibly Strange Creatures..."?
What's confusing, however, is that I remember it being done by a character in a late-season movie, yet the riff appears as early as the KTMA days. Weird.

That was a good one. I've found myself quoting one particular riff from that list a lot lately. I think it's "Trixer, troxer traxer trome, time for this one to come home," or something.

It's always nice to see the original riff before it became a catchphrase. Now that I'm finally getting to the season 1 eps, I'm enjoying seeing the source of classics like...
Hi-Keeba!
and
You en youw dawter aw dwoomed.

Afgaan, i think its actually, "Dreezle Drazzle Drozzle Drone, Time for This one to Come Home" At least that's what it sounded like to me when Trace said it in the theatre-can't recall the episode- maybe Day The Earth Froze? Worse, I have no idea where this saying comes from- though for some reason it seems connected to Bela Lugosi in my mind-
