Updated statistics:
75 different eps. Sci-Fi votes- 34% Rhino votes- 43%
Season 5 has the most episodes mentioned (14). Seasons 3 and 4 both have 10.
Season 5 also has the most overall votes (36). Season 8 is second with 30.
Season 6 has the least amount of overall votes (12). That's fewer than seasons 2 and 7 (both with 13).
There are no votes for any KTMA or Season 1 eps.

1) pod people the trumpy magic/stop motion scene had me spitting coke over the screen without any riffing. seeing the immitation in a following host segment had coke firing out my nose, the rest was good but nasal coke projection makes this a clear winner.
2)The movie, saw it on tv over here liked it but forgot about it then saw it again recently wrote its name down to look for a dvd and thus discovered MST3k. without the movie there would have been no nasal coke projection the riffs in this were great most of the ones I can't get out of my head come from this.
3) Operation double 007, being a huge Bond fan this was something I wanted to see with morbid curiosity it didn't disapount the great riifs along with half the cast of thunderball was a great combination and the sean/neil graph was a great host segment.
4)Santa conquers the martians. good riffing. A patrick sawyze christmas and a toy shop fight with dramatic fencing movements against inch tall soilders marching in circles and attack by bubble guns despite being armed with laser guns the rebel martians still lose.
5) Girl in gold boots. many notable riffs but the teleportation and the ending song are two great moments.

for me it has to be 1. revenge of the creature , the first episode my and my brother and sister saw on sci fi channel uk years ago......"im a big lesbian you know " 2. bogey creek 2 , saw this a couple of months ago and its very funny , with some great gags 3. monsters a go go . my first episode i saw with joel it in and i fell deeply in love with him , the film itself makes no sense but its so funny 4.rocket ship x-m . only watched this a few days ago as someone put it up on your tube and i loved this episode its so funny and its quite a sad ending at the end of the film 5. gamera . such a funny film and i hated that annoying little boy thats in it , loved joels " DIE DIE DIE "

Santa Claus Conquers the Martians Godzilla vs Megalon Rocket Attack USA Monster A-Go-Go Wild Rebels
I don't consider The Movie because there was too much studio interference to judge The Brains fairly....Season One has Josh (who I'm not particularly fond of)...and the KTMA's were done in a hurry.
If I can do some honorable mentions I'd also list King Dinosaur, Lost Continent, The Black Scorpion and City on Fire

My favorites so far (I haven't seen nearly as many as I'd like) include three popular choices and two rarer ones: 1. Angels Revenge: Some people don't like this one, but I can't see why. The riffing and skits are funny and I love the 70s cheesiness of the film. I've probably seen this one the most of all the episodes in my collection and it never gets old. 2. Cave Dwellers: MST3K plus the 1980s sword and sorcery genre equals magic to me. 3. The Final Sacrifice: I've only seen this on youtube, but it was love at first sight. I like the fact that the high concept of the film is mixed in with the utterly ordinary-looking actors and cut-rate special effects. 4. Eegah: Any film that combines the legendary talents of Arch Hall Jr. and Richard Kiel must make my list. The discussion of the subtle nature of hell in pop culture may be my favorite skit ever. 5. Manos: What more can be said? An eternal and disgusting classic.

5. #908: Touch of Satan - My first episode and a fantastic job in the theater.
4. #302: Gamera - Give him back his rocks.
3. #507: I Accuse My Parents - The host segments are hillarious, and the riffing is fun, too.
2. #700: The Movie - Rapid-fire riffing, great new sets and a quick runtime so things move quickly.
and
1. #521: Santa Claus - Flawless riffing and fun Christmasy host segments. Classic.

1. The Final Sacrifice: It's my first, and as everyone says, your first is your most favorite. It also brings back good memories of when I used to live in Michigan. And the riffs on the movie were teriffic! And the host segments. 2. Santa Claus Conquers The Martians: I love holiday episodes soooooooooooo much!! It's now sort of a family tradition to watch this every christmas eve! It's such a funny episode and the host segments felt so warm and christmas-y! And you've gotta love the guy in the polar bear suit! ;D 3. Attack Of The Giant Leeches: The very first FULL episode I saw! The riffing on the movie was great and the short was hilarious too! I bought volume 6 on Amazon during the autumn and everytime I see this episode it brings me back to that time when I first got it. 4. Danger: Diabolik!: The very last episode of this fantastic show holds a special place in my heart and I will always love it. It's probably the only episode in any TV series that made me cry! Although I've only seen this episode once. (Mainly because It's hard for me to see this great series come to an end.) Gotta love those host segments!! The MST3K Love Theme at the end of this episode is where it gets me. 5. Mitchell: The very last episode for the genius behind the show, Joel Hodgson. I wish MST3K would've done more cop movies like this one! This episode is magnificent! Great riffing, somewhat annoying, yet likeable host segments, and the end of the Joel era!

Here is my top 5
5. Mitchell - A campy 70's movie episode with the excellent riffs directed at Joe Don Baker.
4. Manos - The best example of what this show was all about. Crappy movie and the audience making fun of it.
3. Giant Spider Invasion - A Midwestern movie with lots of riffs that I can relate to.
2. Riding with Death - The crew really does a great job riffing Ben Murphy.
1. Village of the Giants - No matter how many times I see this episode it always makes me laugh start to finish. Plus an added bonus of some nice scenery if you know what I mean.

In the words of Bob Saget, these are in no particular order:
1. Pod People - Damn good theater segments coupled with, easily, the most solid series of host segments in the entire series. There are elements of the movie itself that grate on my nerves moreso than the films usually do, but the pros of the episode outweigh the cons.
2. Werewolf - I don't usually go for the Sci-Fi episodes so easily anymore, but this one is pretty solid. The first couple of host segments are a little weak, but the wereCrow stuff is pretty decent. The supposedly-attractive European people are a plus.
3. The Girl In Lover's Lane - Very funny episode. Perhaps not the best, but it's really a gem. They get off some amazing riffs during this one, and Crow's Jack Elam routine is alarmingly accurate. The movie's a bit of a downer in places, though.
4. Fugitive Alien - This, to me, is a fine example of what MST3K is all about to me. In fact, season three had a lot of episodes that just "feel like MST," like Pod People and Cave Dwellers.
5. The Sinister Urge - You know it's a good episode when the movie alone is enough to keep you rolling. Ed Wood works all his magic on this one, from the wooden actors to the poor editing. The gang's really on fire in the theater, too; although, the host segments are slightly lacking. Still, a real winner.
EDIT: I dropped Manos and Angels Revenge, and added Sinister Urge and Lover's Lane.

Top 5?
OK, from 5 to 1:
5. Wherewulf - Oh come on, this arguably one of the funniest ones they have ever done. I'm especially fond of the endless establishing shot of the hospital and Yuri's constantly evolving hair.
4. Cave Dwellers - I personally love sword and sorcery, but man, what a clunker. I was rolling on the floor when our villian showed up and just looking... so pathetically bad. Funny stuff with the Brains doing great work.
3. The Final Sacrifice - This one I show to my friends more often than any other to introduce them to MST3K except for The Movie. It's just... oh Canada, WHY did you make this movie??? I dunno why, but I thank you for it for giving us a reason to laugh.
2. Track of the Moon Beast - I know I am in a GREAT minority with this one, but I really did and do love this episode. It's Werewolf magnified with a pathetic hero, bad folk rock and all set in New Mexico with a hokey Indian legend. Plus, just hysterical riffs.
And finally... the number one best MST3K episode...
1. Red Zone Cuba - Just watched this again last night. Could watch it every week and still laugh. I think I astonished (and horrified) my friends when I was actually able to explain the PLOT! It's buried beneath the crushing weight of Coleman Francis, but it is there! And the riffs... this is so solid gold, it is just... essential MST3K.
I know I probably did a horrible job justifying, but there you go.

I just replaced Merlin's Shop with Devil Fish- Some of the most clever riffing ever written, although it dosen't have the nostalgia factor for me, because I only watched it once on Sci-Fi.
