I have a soft spot for Japanese movies. Especially goofy ones. So naturally Prince of Space and Invasion of the Neptune Men are at the top of my list.
Those are the only two Japanese movie based episodes I've seen so far (God! I want to see more season 3! They had a gold mine of them!)

This thread should never die, since it's a great way for the newbies (like me!) to plunge into MST love. As for my favorites, understand I have an encyclopedic knowledge of all Joel-era episodes (plus Mike-era shows available on DVD). Here are the best for me, plus comments:
Rocket Attack, U.S.A.: This was doubly hilarious for me since I'm a professionally-trained historian of Soviet Russia - frankly, J&TB go a little too easy on how awful Communism really was/is, but in light of the splendiferous awfulness of this movie, it's understandable.
Godzilla Vs. Megalon: No explanation needed, really. Oscar Wilde jokes, bachelor inventors, "Rex Dart: Eskimo Spy," and the greatest monster-fight riffing of the entire series run.
Pod People: I'd love to be iconoclastic, but I can't: this is as great as everyone says it is. The host segments, especially the hilarious "Trumpy, you can do magic things!" segment, don't get enough love from fans either.
Star Force: Fugitive Alien II: One nobody else will list, I suspect. The culmination of all the Sandy Frank movies, with the immortal - TRULY IMMORTAL - "Fugitive Alien Medley." The Crow/Tom round on "I Love Ken" is actually quite pretty with Tom's delightful "I Saw Three Ships" interpolation.

I Accuse My Parents: I loved this one and thought it was wildly underrated long before I found out Joel had singled it out as his favorite. Looking back at it after that, it's so obvious that he in particular is having so much fun with the episode, and on top of the classic riffing (CROW [as Jimmy]: "Yeah, and so I was the last man out of Saigon.") and brilliant sketches, the obvious enthusiasm J&TB exhibit here is infectious.
I could go on, but I'll spare you. Of the few Sci-Fi episodes I've seen (about 20 or so), the best clearly are:
Puma Man The Final Sacrifice Invasion Of The Neptune Men (man, that one was so funny it hurt - I watched it with my father and we died over and over. The best Sci-Fi ep I've seen.)

These are ones I find funny no matter when I watch them. Lets see if I can remember the order of my top 10... 1. Jack Frost 2. Santa Claus 3. Beast of Yucca Flats 4. Pod People 5. Night of the Blood Beast 6. I Accuse My Parents 7. The Final Sacrifice 8. Girls Town 9. The Touch of Satan 10. Day the Earth Froze Homorble mentions: Girl in Gold Boots, Cave Dwellers, Monster A-Go-Go, Magic Voyage of Sinbad, Eegah, Werewolf... I could go on with another 10 or so Oh "The Painted Hills" I recently watched for the first time and really enjoyed. It could jump the list.

I can't pick specific movies - they're all good.
Favorite themes - trouble teen movies (Teenage Strangler, Untamed Youth, Violent Years) Russo Finnish eps (The Day the Earth Froze, Magic Voyage of Sinbad, Jack Frost) the worst made movies EVER (Red Zone Cuba, Wild Wild World of Batwoman, Skydivers)
